Yes,you can use your native state obc caste certificate at the time of registration for JEE Mains however I will advise you to get yourself an obc certificate of the state you are currently residing in before the counselling period as most states (like Delhi) ask for caste certificates issued by the state.

Also, in JEE mains your domicile state is the one from which you have passed your board examinations.
