Can a btech in ISE branch of comedk colleges give GATE In CSE and will IITs recognize btech in ISE for MTech in any program of CSE?

Yes, you can give Gate in CSE branch but different colleges have different admission criterias. I would suggest you to see which iits allow which b.tech degree for M.tech in computer science. Furthermore if you have interest in ISE I would suggest you not to change your branch.
