see the eligibility criteria for m.sc in food science is candidates must have completed bachelors degree in relevant discipline. agriculture engineering or agriculture science is not equivalent with food technology, Institute like lovely professional university, karunya institute of sciences does not offer admission in m.sc food science to candidates who have done b.tech course on agriculture engineering .
however you may apply for pondicherry university, which offer 2 years m.sc course in food science and nutrition, eligibility criteria is candidates must have completed Bachelor’s degree in Food and Nutrition/ Food Technology/ Food Science/ Clinical Nutrition and Dietetics of Composite/ General Home Science/ Biochemistry/ Biotechnology /Microbiology/ Chemistry/ Agriculture/ dairy / fisheries with a minimum of 55% marks.

Yes you can do Masters in Food Technology after your undergraduation. To pursue post graduation you should qualify in below mentioned entrance exams.

The eligibility creteria allows btech students to continue Msc food technology. Well msc food technology is a 2 year course and some colleges give admission on basis of entrance examd or some may give admission on basis of merit.
