I got 51% in PCM and 70%in total and my Jee mains score is 97 percentile will I get JMI? (I even have an 'A' NCC certificate will it help?)

You have scored really well in JEE.
But you have cleared The Minimim percentage criteria required for JEE ( If you belong to CBSE board). So Your jee percentile is of no use.
Coming to JMI it also conduct its separate exam So try to appear in that exam to get admission in this college.

Jmi University has separate entrance exam
JEE mains will help you in counselling process.
Try to attempt april exam for better percentile to get expected group in jmi University.
