While applying for NEET, I chose Maharastra as state. But I studied 12th in Telangana. Now can I apply for AIQ in Maharastra?

You cannot participate in All India Counselling of the State you chose as your State that you hold domicile of. If you have mentioned in the application forms that you hold domicile of Maharashtra, you cannot select Maharashtra Colleges under All India Counselling.
