JEE Mains exam is the gateway for the admission to various B.Tech/B.E. programmes offered by 31 NITs, 23 IIITs and 23 CFTIs and other private engineering colleges in India.You dont need to apply for any University separately because you will get admission in an engineering college based on your percentile scored in jee mains examination.
If you are interested in any state level college that doesn't not comes under jee then you will have to apply separately for the exam conducted by that college or University.

Yes, If you qualified jee mains exam and secured the good percentile then it is good to take admission in engineering colleges. you can apply for jee advanced after clearing jee mains. Jee advanced is entrance to take admission in IITs.
