Yes Dear you can apply in both university through JEE main "If you are thinking to take admissions in Thapar B.Tech program you just need to give JEE Main exam and has to be passed 10+2 or equivalent examination with at least 60% marks (55% for SC/ST candidates).

The eligibility for Thapar University includes JEE Mains marks.
However,that for Chandigarh University does not include jee mains marks.
