yes you can apply .A person can apply 3 times for jee but in your condition you have to again study from 1st year if selected

No you cannot. Even if you can, it will be useless because already you would have completed 2yrs in Engineering, it won't be good to start over once again. Rather spend two more years for GATE preparation and do M.Tech in IIT
