my name on jee main admit card and aadhar card is rudrpratap singh sindhu and on 10th marksheet there is rudr pratap singh sindhu will it cause any problems in jac councelling or during admission in college if I alloted a seat in jac what name should I fill in jac registration form third round ???

The name which is given in your aadhar and pan card that will be considered as the official I'd proof. So, it's better if you can change the name on your marksheet. But still if you have different name in your marksheet that won't be a issue. Just provide the proof of that it won't create any problem.
