JEE considers 75% in PCM(boards) as an eligibility criteria. But whatever might be your score above 75% in PCM, it doesn't matter. It doesn't alter your rank. They might not have checked it in the counselling centre but they will definitely check when you report at the College that you get in.
At the time of seat allotment and admission in the colleges your certificate will be considered.
