Once the exam is conducted and the result has been declared, the State Common Entrance Test will release the counselling schedule. The Counselling will be through Centralised Counselling Procedure and you need to register for the CAP Counselling procedure. There is no registration for MH CET Candidates but those want to apply through JEE Mains scores have to pay a fee. Once you register, the seats will be allotted to you by the State CET Cell. You needn't fill different applications for different Colleges. You need to download the allotment letter and select yoir preferred option may be Freeze, Float or Slide.
