All India quota counselling and state quota counselling are taken differentently and by different organizations. 

So you can participate in both the counselling but you can  not take admission in both colleges alloted  in the different counsellings. You have  to take only one college  either through state quota or through all India quota.

You can participate in both rounds of counselling but take a seat only through one round of counselling. Suppose if you get a seat through AIQ counselling then according to rules you cannot leave your seat and still if you want to leave the seat then your security money will be forfeited then only you can participate in state quota counselling.

So I would suggest you to participate in that counselling in which you have higher chances of getting a seat. You can decide this on the basis of your score, round 1 cutoff and your AIR and state rank.
