YES, you can give AIEESE Secondary exam without giving AIEESE Primary exam.

AIEESE Primary helps student to get admission in any of the 1000 govt approved college . While AIEESE Secondary only grants scholarship to students who qualify the examination and desires to study in IIT and NITs.

Further, You have also the option to give both the AIEESE secondary as well as Primary exam. Also you can use same mobile number for login on both application i.e. AIEESE (Primary) and AIEESE (Secondary).
