Does any problem create at the time of admission in an engineer college not at the time of documents verification at the reporting centre...

Hello there. Sometimes thier might be some issues related to name being different in two different documents. Their is a simple way to get this problem solved which is you need to get an effidavit from the government gazette which says that both of your name are for the same person and you can submit that in your college

It is correct in my marksheet but wrong in migration, inspite have to make affidavit?

Yes because the college will ask for the same name document and will not accept any document with different name. And if it's not correct in migration certificate then you can contact the board and ask them to make the changes and get the one with correct name.
