deemed usually means that you got the seat in the college according to your rank and your marks and you were eligible to get a seat in counselling, they pay less fee. whereas management seats means that the candidates who are not able to get seats in the same college in counselling due to their rank being on the higher side, they pay more and get a seat in management seats in the same college. 

but overall, all students are treated same once in college. only the fees of the college is different.
