I am interested in quantum and astrophysics which department of engineering shall I choose?

Dear Pooja

If you are interested in Quantum and astrophysics then go with the electrical engineering department of IIST Thiruvananthapuram of you can also go with the option B.Sc or M.Sc in Physics inorder to study both of these topics.
