You haven't mentioned the complete details, as in for what test or admission application form was it. Most likely application systems won't allow you to finish and submit your application unless you pay the required fees. But, in any case, you can try contacting by mail or call if helpline email and phone number is provided. Generally, after the deadline is met with and you still haven't paid the fee then, the application is not further processed.
