See if your JEE-Main 2021 application fee has been deducted twice from your bank account then don't worry one part of application fee will be refunded to your within 72 working hours and if you won't get it then you can write an e-mail to NTA addressing your issue and they will refund your access amount.

You can write an e-mail to any of the concerned e-mail authorities like from which bank have you made the transaction for the same bank you have to find out the contact details in the link given below and write them an e-mail and also share your transaction details with them :-
