It will be very difficult to get admission where Board marks are not any issue.

You might not be able to get a iit or nit or any gfit as your board marks are very low but you can still apply for the jossa counselling and easily get an amazing college with a branch of your choice. It's also very unlikely for someone to get such a low board exams score and a 99 percentile in the jee. Congrats on the score btw.
