No, it won't affect your class 12th negatively. You can prepare for both JEE and board examination together because it's not like you have to separately prepare for board and Jee as the syllabus is almost ,the same the only difference is that Jee is objective while your board examination is subjective.

Also, there are many students who gets 95% or more in Class 12 CBSE board and even clear JEE main and get into NITs, IIITs and some also clear jee advanced and get into IIT.

Your jee and board examination preparation get along with each other very well and complement each other as well.

While Preparing for board examination, let's say in physics , you will practice the derivation of Gauss's theorems etc  while preparing for JEE main examination you  apply that theorem to solve numericals and mcqs, so it only clears your concept even more and thus helpful for your board exam as has numericals also there, not mcqs but obviously in the form of subjective questions.
