You can register for as many colleges in All India Counselling as you want so even after registering for AFMC you canregister for any other college too however choices should be in order of your preference. There will be common software for AIQ/ Deemed/ Central Universities for filling up choices.

If you take admission/ join any of the colleges that you get through All India Counselling you will not be able to go for state counselling after that thoiugh.
