My father's name in my caste certificate is Babu Kumar Chowdhury but in my marksheet of 10&12 my father's name is Babul Chowdhury which is wrong .But I hove an Affidavit which states both the persons are same .Will it create any problem in Neet in future.

Since you have an affidavit it won't be any problem. They generally ask you to submit a copy of affidavit if such issues occur, so you don't have to worry.
