Sorry, you cannot participate in GATE counselling, if you are a third year student even if you crack GATE exam.You have to wait to complete your graduation.

3rd year students can appear for GATE exam but cannot participate in COAP or CCMT to get admission into IITs,NITs or IISc on that year. Once you complete your engineering graduation degree, you can participate for counselling.

You should remember that GATE score card is valid for 3 years. So you can apply with same score card next year.
