1. Jamia Milia Islamia, Delhi
2. Aligarh Muslim Uniersity
3. Zakir Husain Delhi College
4. Maulana Azad Medical College
5. Hamdard Institute of Medical Sciences and Research

There are many other colleges too which have reservation for Muslim students. You can look out for such colleges by searching for the course you want to pursue.
