The application process for a Japanese University is similar to any other foreign university.

Step 1: Go through the courses available at the university and select your preferred area of study. Most popular courses are taught in English at the top universities but there may still be some courses with their language of instruction as Japanese.

Step 2: Determine the exams required for application to the specific course. Generally, the two exams required are:

                                           1. GRE (The GRE general test is a requisite for most courses. Some courses also require applicants to take specific GRE subject tests as well)

                                           2. English language proficiency test if English is not the candidate's first language (both the TOEFL and IELTS scores are accepted)

For courses with their language of instruction as Japanese, candidates are required to submit Japanese language proficiency proof as well. This could be a university course in the language or a JLPT certification (generally N2 or higher)

Step 3: The application materials may vary slightly for different courses but the basic requirements include:

                           - A personal statement (different from an SOP or statement of purpose)

                           - Letters of recommendation (generally 2-3, usually authenticity is assured if the recommenders send their LORs from their organizational email addresses)

                           - Application form and fee

                           - Bachelors diploma and transcripts

Additionally: If you are applying for a course which is taught in English, you can still pursue JLPT (Japanese Language Proficiency Test) certifications in order to improve your application as well as chances of acceptance. The candidate should hold at least an N4 certification if he/she is mentioning it in their application.
