Aggregate marks doesnot mean anything different tan the term marks.The term is more crux to the point and hence is used generally everywhere. The term aggregate marks is not only used in the JEE Advanced score but also used in all the other exams. Generally it just means the total score after taking out the negative marks which you have scored and hence we can say that the aggregate marks is the final score which you have.
