If you have mistakenly selected NEET qualifying code 3 instead of code 2 , it should not create major issues during the exam. However, during counseling and document verification , discrepancies in the qualification details may lead to complications.

You can rectify it during NEET correction window if NTA allows to change the code, also during counseling, explain the mistake and provide correct documents (12th marksheet, degree certificate if applicable).
