affiliated college are those college in which you get your exam paper  set and corrected by university .whereas in autonomous college your paper get corrected and set within the college itself.you only get the degree certificates from the university.

An autonomous colleges refers to the colleges those who are exercises independent control over it's day to day curriculum. It is generally associated with universities, institutions and implies that the sponsoring does not over control the academic matter of the college.

Basically the affiliateds are in under control and autonomous colleges are self controlled.

They have to follow the syllabus prescribed by that university and also the all the norms & regulations etc. The exams are conducted by that university. They can have their own syllabus, evaluation patterns etc. Autonomous colleges have their own admission criteria and have their own rules and regulations.
