ISRO is centralized one. Here the students are placed mostly from the three departments those are Electronics, Mechanical and Computer Science. ISRO offers the position of Engineer/Scientist to the young graduates. This year there are 42 seats in electronics , 36 in mechanical and 9 in computer science. So,  eee is the best compare with cse.  So you can refer EEE for getting place in ISRO.

Both EEE and CSE are good if you want to do in Btech as EEE is electrical plus electronics and CSE is all about computer engineering. Specifically if you are preparing for isro then i will recommend you to do EEE as for CSE isro there is no scientist vacancy in isro they just Hire computer engineers not by regular exams but as per the requirements and they are not part of research.

As of now one of the best branch to get in the ISRO is the ECE, which is electronics and communiation engineering. EEE is a new variation of ECE but it is good if you get admission in the ECE. ISRO in the years coming will bring many projects which require ECE engineers.
