Firstly, let me tell you that there is only difference of few subjects in both the department rest the whole course is same so,  you can either opt for IT or CSE both will be same.  In both the courses you have to deal with programming languages. In IT you have to deal with hardware as well whereas in CSE  only programming language is being taught.
