We can not say which among the two is best because it depends upon a lot of factors such as placements, academics etc.
Autonomous colleges have their own rules and regulations rather than being affiliated to some university.
Government autonomous colleges are definitely the best among all such as IITs and NIITs etc.
On the other hand if we go for Private autonomous colleges then they are the least demanded because they donot have affiliation from a recognized university so a lot of people try to avoid them.

Both Affiliated and Autonomous ;have some pros and cons in there own way.

But , in many ways autonomous college is better than an affiliated college.An affliated college has certain restrictions. for instance in syllabus formation it has to stick to university prescribed syllabus. Whereas an autonomous college has flexibility in introducing innovative curriculum.
