Till date nothing has been announced from the officials. Till last year MHT CET result was on marks bases, clearly marks obtained by the candidate were displayed in the name of result no percentage system was followed. But as NTA changed JEE result system may MHT CET result also follow same format.
Percentage system just shows you percentage of student you are ahead of. So don't worry.

Percentile is a relative term that depends on 2 things
1. Level of difficulty
2. Performance of other candidates
So if your score is 90 percentile that means you have scored more marks than 90% candidates and less than 10% candidates
