Since IIT only provides the MSc in biotechnology, there is no possibility of continuing with the Msc in Microbiology using the JAM rank.
Since 2004, the Joint Admission Test for M.Sc. (JAM) has been held to provide admission to the M.Sc. TIP : Apply for MSc Biotechnology as there are no seats available at IITs for microbiology and more seats available for Biotechnology.

eligibility criteria:
BSc in botany, chemistry, zoology from recognized university and minimum 55% in 12th standard. So, if you are fulfilling the criteria then yes you can pursue m.sc microbiology.
