Yes, ofcourse why not, though? Its not like only muslims go to that universities where its muslim minorities. Its only that these universities give little quota or certain number of seats are only given to these students.

According to section 2(g) of the National Commission for Minority Education Institution Act, a minority institution means a college or institution (other than a university) established or maintained by a person or group of person from amongst the minority.

For example in Mumbai KC college, HR college have Sindhi Quota, SIES & SIWS colleges have South Indian quota, Rizvi college has Muslim quota, Don Bosco institute of Technology have Christian quota.
