So with regard to your query, NO you cannot change from JNTUK college to another autonomous college with backlogs, you must and need to clear them. However, if you are wishing to change the colleges which is affiliated to JNTUK only, then it is possible for your to change. If it is an autonomous one, you need to clear your backlog and then change the university.
