To answer your question specifically, it is very logical of you to write the initial before your name if it is written in all of your official documents. Because at the end of the day, if your name itself does not matches with your official documents (for example, Aadhar or Marksheets or passport etc) your candidature would be cancelled. And obviously no one would want that. 

Also, on a more explicit note, try calling the JIPMER authorities and clearing your doubt. You would not be unsure of anything then.
