As you should know that the basic criteria for JEE is 75% in boards as if you have it then it is all right nothing much it affect your jee rank or marks you get.

On the other hand as you mentioned that you get 90 percentile in jee mains and it would be difficult for you to grab some good college or NITs with this score.

Your percentile is bit good.
As per the previous year cutoffs you have a tough chance if getting Medium ranked NITs such as NIT Nagpur, NIT Raipur, NIT Rourkela, NIT Bhopal,etc.
Even if you get it in later rounds you might end up getting lower branches.
You can get good branches in lower ranked NITs such as NIT Patna, NIT Srinagar, NIT Uttarakhand, NITs from North-east,etc and some IIITs such as IIIT Nagpur, IIIT Pune, IIIT kancheepuram,etc.
