Hi so I have used the JEE mains college predictor and they say that my chances are tough in some colleges, so does it mean I won't get into those colleges ?? should I include those colleges in choice filling??

You should definitely include those colleges in your councelling .
It's actually showing tough chances as the cutoff usually varies depending upon difficulty of paper , no. Of candidates etc.
Your rank must be near the final cutoff , so keeping fluctuating rank criteria in account it's suggest that you might or might not get admission in those colleges.
