jee mains counselling is online through josaa 

however you have to report to the nearest nit in the very round you get a seat  and after 7 rounds you have to report to the nit in which you get a seat after round 7.

so choice filling is online while reporting with documents is offline

The counselling for admission against the seats of various Engineering courses in various branches is done through JoSAA ( Joint Seat Allocation Authority ).
You need to get yourself registered on JoSAA website in order to be eligible to take part in online counselling.
All the procedure of Admission is online and you need to get your documents verified at the time of admission by reporting at the center.
