Hello aspirant,
I would like to tell you that no, your nativity will not cause any problem in your counseling in the case where you have completed your education from tamil nadu. By completing your education from tamil nadu, I mean that you must have done atleast your 10th and 12th from Tamil Nadu. And also if you're claiming state quota of Tamil Nadu, you should also fulfil other criteria of the admission committee of that state.

With regards to your question,  I assure you that just being a native of Kerela won't hamper your counseling.

Hope this helps.
Feel free to ask any further queries.
All the best for a bright future.
