No, that won't be a problem for appearing in IIT-JEE as long as you are getting 75% in your board exams which is the minimum percentage for appearing in the exam. TC and character certificate are not asked at the time of the exam but at the time of admission and even then you can talk to the authorities about it and their policies for the same.
