Yes, you can apply for M.Tech in aeronautical engineering.The eligibility criteria requires a candidates to have 60% marks (55% marks   for SC/ST) in Bachelor's degree in B.E. / B.Tech. or equivalent).
But the key point to know is that those candidates who are having a degree in Aeronautical or Aerospace  and valid GATE score in any  discipline are are eligible for admission in any specialization but those candidate who are from other branches like Mechanical,electrical etc can only apply for some specific specialization.

Yes you can choose aeronautical engineering course in m.tech after your b.tech mechanical engineering course is completed. In mechanical engineering we learn many topics that are related to aeronautical course like design which is useful for designing aeroplanes, fluid mechanics to learn the flow of air when the plane is in air or advance thermodynamics for design of engine.
