The authorities of IISER admission had already stated clearly that it is necessary that the candidates appeared and qualified for IISER examination of SCB Channel must satisfy the condition of cut-off also. Please read at https://www.iiseradmission.in/eligibility/

When they satisfy both the cut-off as well as entrance examination are they eligible to considered for admission procedures. As you already paid Rs. 2000 for examination there will be no refunding by the authority. According to the refunding policy, the application fees is non-refundable. I am sorry to say but the answer to both your questions is no.
If you didn't clear the aggregate cutoff marks required, then you would not be allowed to sit for counselling. So, no benefit of clearing the SCB.
and also you can't apply for a refund for the fees submit for the Government exams.
