You got chances in MUJ for CSE but in later rounds.

There is no fixed cut off to pursue engineering in Manipal
The seats are increase and decreased according to requirement previous years cut off work for CSE in previous years are
Manipal 1893
Sikkim 41708
Jaipur 10778
about 7400 candidates scored above 300 last time
So you will probably get  CSE
