To apply in Gate, there is no issue but most of the IITs ask for 60% in B.Tech/B.E or equivalent exam as they follow their own criteria so you will have to check with individual ones and if you talk about PSUs then almost for all 60-65% are required.

Apart from that, there is no such percentage criteria in IISC as it takes 2nd class students but you will have to get very good Gate score as well and in case of PSUs then BHEL is there which has not mentioned any pass percentage so you can try there also.
