Without clearing all of your papers, you can't take admission in MSc course. Now every universities informs some specific dates for the requirement of original marksheet. Now if your supplementary paper gets cleared before that date, then you can take admission in the MSc course. But if its not cleared, then sorry to say, you have to lose a year, there is no other options available.
