I have applied for BAMS in Ayush counselling through All India Government quotas seats. But I didnt alloted any seat in Round 1.

Dear Shivam, The Ayush Central Counselling Committee will conduct counselling for 15% All India Quota seats in Ayush Colleges throughout the country. This Counselling is conducted for Government, Government aided, Central Universities, National Institutes, Private Colleges and 100% seats for Deemed Universities. So if you didnt het a seat in Round 1, you can also apply for Private Institutions in Round 2.

But Mam,  I have registered for AQG only in Round 1 for that I have paid 10k. So now,  do I have to re-register myself for private colleges by paying them 50k again?

Yes. You have to re-register fresh in mop up round by forfeiting the security deposit.
