It is mentioned in the FAQs of Jee Main that you will be charged only once, Any extra amount if debited will be automatically credited back to your account. The time taken by auto credit back is around ten to fifteen days, after registration process got over, so just wait till 15 oct any extra amount debited will be credited back to your account.
