Yes you can apply for JoSAA councilling even if you have not cleared JEE advanced as JoSAA not only allots seat in IIT but it also gives allotment to NITs and IIITs where allotment is based on the JEE main results and with 94 percentiles you will surely get a NIT . So you must apply for JoSAA councilling and from this year ews category is also introduced so that will certainly benefit you.
