Board's marks doesn't affect the jee rank or percentile, however you need to score a certain minimum amount of marks to be eligible to get admission into IITs or NITs.
The criteria is :
the students must have secured a minimum of 75% of marks in their class 12th board exams (65% for reserved category candidates) or should be within the top 20 percentile of their respective Board Examinations

In order to get admission in IITs, NITs, IIITs a candidate needs to score a minimum percentage of 75% for General and OBC & 65% for SC and ST in their 12th standard or they should be in top 20 percentile of their respective board. If a candidate fulfills these criterion then only he/she will be allowed in above mentioned colleges.
Their are some private colleges that don't have the criterion of 12th marks and some have pretty low criterion. You can try out those colleges during counseling.
